My company has numerous MySQL databases running internal applications, often cloned for multiple instances of an application on more than one site, all used internally. Where does GPL license begin, requiring my company to begin paying licensing fees? It is something we are not adverse to but would like to better understand it.

The GPL restricts distribution of MySQL and its derived applications, not the use thereof. Since you indicate that your application is internal and that your use of MySQL is internal, I would say you are using the server under the GPL. That being said, it is often best to talk to MySQL AB directly as I cannot speak for the company in such a matter.
